Some servers are truncating the output of the directory listing to a certain number of lines (files / folders).
The reason is to prevent a DoS attack where a user could just issue a few "ls" commands to the FTP server and tie up huge amounts of bandwidth and CPU resources.

A good advise is to increase the depth of the directory structure by creating additional sub folders and moving the files from the main folder into the newly created sub folders.
